Are these sentences correct?
You have to insert this value in the formula.
You have to apply this value in the formula.
You have to put in this value in the formula.

Are there any differences in the meaning of these sentences?

You have to apply this value to the formula. -- wrong. you don't apply a VALUE, you apply a FORMULA.
You have to put in this value into the formula. -- "put" is not the best verb to use, but people would understand it.

"In" is a location and "into" is a direction. Since "put" is a verb of direction the prepositon "into" is more appropriate (although you may find that "in" is used by some lazy speakers).

What I meant by lazy speaker is someone who cannot be bothered to pronounce the second syllable. For a foreign language learner this is actually more difficult because, in addition to knowing the real meaning of "in" and "into" you have to know the rules about when one can replace the other.
